The story takes place in the year 2034, two years after the events in Ghost in the Shell: S.A.C. 2nd GIG. Female cyborg Major Motoko Kusanagi has left Public Security Section 9, an elite counter-terrorist and anti-crime unit specializing in cyber-warfare, which has expanded to a team of 20 field operatives with Togusa acting as the field lead.
Anul 2034. Doi ani au trecut de cand Motoko Kusanagia (Atsuko Tanaka) a parasit Sectia 9. Togusa (Crispin Freeman) este acum noul lider al echipei, care de altfel a si crescut considerabil in numar si valoare. Noua Sectie 9 se confrunta acum cu o multitudine de accidente ciudate, dar la o investigatie mai atenta se descopera ca un ultra-hacker numit "Puppet Master" este in spatele tuturor evenimentelor neplacute.
